Position Overview
We are seeking a motivated and enthusiastic summer intern to join our bioinformatics team. This internship offers hands-on experience in testing and benchmarking state-of-the-art deep learning architectures, contributing to innovative research in genomic data analysis. The intern will collaborate closely with our bioinformatics scientists, gaining practical skills in variant calling pipelines, data processing, and performance evaluation.
Justification for the Position
The OncoExTra pipeline reports a wide range of genetic variants, including SNVs, indels, and structural variants (SVs). Current variant annotations rely on databases available in ACARE. To ensure that clinically significant variants are accurately identified and reported, it is essential to incorporate additional tools that can verify or predict the biological and clinical impact of each variant. This intern will be responsible for evaluating and developing deep learning–based genomic tools to achieve this goal, helping to enhance the robustness and clinical relevance of our variant reporting.
Essential Duties
Responsibilities include, but are not limited to:
Setting up and running deep learning-based genomic tools on synthetic or R&D-generated genomic datasets.
Testing and benchmarking a variety of tools, including Enformer which is free of use for public and commercial purposes, with an emphasis on categorizing the effects of variants in both protein-coding and non-coding regions for disease understanding.
Analyzing and comparing results from multiple tools to assess their strengths and limitations.
Working collaboratively with team members to refine evaluation criteria and communicate findings.
Documenting methodologies, results, and key insights throughout the testing process.
Demonstrating and upholding the company’s mission and values, including accountability, innovation, integrity, quality, and teamwork.
Supporting and adhering to the company’s Quality Management System policies and procedures.
Acting with an inclusion mindset and modeling inclusive behaviors for the organization.
Scheduling requirements
Ability to work designated schedule from June 2026 to August 2026.
Physical requirements:
Ability to work on a mobile device, tablet, or in front of a computer screen and/or perform typing for approximately 100% of a typical working day.
Ability to work seated for approximately 100% of a typical working day.
Minimum Qualifications
Senior Ph.D. student, majoring in Bioinformatics, Computational Biology, Data Science or a related field
Extensive experience of handling and analyzing Next Generation Sequencing (NGS) datasets.
Familiarity with major bioinformatics algorithms, particularly variant calling process.
Experience with genomics data preprocessing and feature engineering.
Must have a good understanding of genomics data and bioinformatic algorithm development process
Experience with deep learning frameworks, concepts and techniques.
Strong problem-solving skills and attention to detail.
Good communication skills and the ability to work independently.
Authorization to work in the United States without sponsorship.
